Why does the prompt-level key matter?

Without one, two clinicians can mark the same response differently and the progress line stops meaning anything. The key spells out what counts as independent, what counts as cued, and what counts as fully prompted, so trials taken by different people can be compared honestly.

Can a covering clinician run it?

Yes, that is the point of the layout. A completed plan says what the goal is, what to present, how to prompt, and how to score, so a session does not stall when the usual clinician is out.
